For use with the actual patcher, what's the way to keep only the files for XP x86, deleting any NT6 and x64 ones?
Is there also a way to prevent redownloading these files again from APUP?

You only need to select the releases which apply to you. On odd occasions you may find an update which also applies to x64 (usually these are for both x64/x86 in single installer).
There is no way to prevent these files from re-downloading as they are part of the release script, however if you delete these files from your release it will become "Unofficial", (you can still install etc).
